It's two completely different things The compatdata folder contains the proton prefixes aka virtual windows file systems The shadercache is well the folder for pre cached shaders (which you can disable btw.) the compatdata folder can get very big if you install non steam windows games via steam and proton As it is a virtual windows filesystem it often also contains the game settings and.

So a while ago a downloaded a bunch of games that i plan to play in the future onto my 1tb sd card But since i only have the 64gb model the shader cache for all those games took up all the space on my internal ssd to a point where only 10mb of free space was left and i actually couldn't even start god of war because of that So i decided to manually delete the shader cache files for the games.
